Yes, but they do not sell J. Crew clothing under the Factory name. All Factory stores and the online store sell J. Crew Factory which is J. Crew's designing, similar to the main brand, but made with cheaper materials and thus is a cheaper line. It is basically J. Crew's way of getting people on board who like the brand, but want to jump in at a lower price point. The J. Crew original clothing does not get sold as the product in outlet stores anymore. This is a common practice.

Yeah, there was a time when outlet stores carried the stuff the regular stores couldn't sell and factory seconds, but now they mostly have a separate line for their outlets with cheaper materials and construction.
